I was excited about the 3D-CGI-remake Mewtwo Strikes Back EVOLUTION (released in Japan 2019 and in the Overseas 2020) as well. A dualism between nostalgia and modernity.
At any rate, at the end of the movie, Mewtwo erases the memories of Ash, his friends and the other participants of the events occurred in the movie, for the reason it would be better for them, in Mewtwo's opinion. Thus, because the Pokémon movies belongs to the main anime's canon (except for the movies Pokémon the Movie - I Choose You, Pokémon the Movie - The Power in Us and the upcoming movie Pokémon the Movie - Coco), the justified questions is what if Mewtwo hadn't done so. How the plot would have proceeded?

Furthermore, it would be interesting for Professor Oak either hearing about Mew, Mewtwo and the Clone Pokémon because he would have many things to state about the related things.
One way or another, Giovanni, the boss of Team Rocket, would leave no remedy catching Mewtwo and bringing it under his control. Principally the same like the events of the sequel Pokémon - Mewtwo Returns (released in Japan 2000, in the US 2001 and in Germany 2002), the only difference would be that Ash and his friends would remember Mewtwo and the Clone Pokémon.
2. Certain Pokémon released by Ash after being in his possession in the first place could have been cloned, so the cloned ones would be released in the wilderness while their original counterparts remained in Ash's possession - or vice versa. At least, in the case of Ash's Greninja, it could have been handled this way in the case. Thus, Ash could have summon Mewtwo to himself and ask him following favor: "Could you clone my Greninja" and Mewtwo would have responsed: "Of course, I'm deeply indebted to you because you have opened my eyes on New Island back then and saved me from Giovanni on the Mount Quena. Anytime, I'm ready coming to you in order to lend you a hand".
Feel free to admit it: You're unsympathetic about Ash's decision releasing his Greninja. Because Greninja was Ash's signature Pokémon par excellence. |

Conclusion: Although the entire anime story line would have remained the same in principle but it would surely have had a decisive impact if Ash and the others had kept their memories concerning the events of the movie Pokémon - Mewtwo Strikes Back (and the remake Mewtwo Strikes Back EVOLUTION, respectively). I've just gotten the differences above.

For instance, Ash and his friends meet a Baby Lugia (being called Silver) and a Mommy Lugia during the adventures in the Johto region. The former stated that he has met a Lugia on the Orange Archipelago which is a reference to Pokémon the Movie 2000 - The Power of One - that movie where a Lugia appears and which was released in Japan 1999 and in the US as well as in Germany in the year 2000.
